I have the vehicle pretty well bonded. Here is a run down on what is grounded to frame, the antenna mount is grounded to bed with a 3 inch strap, all connection's are on clean an bare metal. The bed is grounded to frame, one on each corner, the tailpipe is grounded to frame in two places one about 10 inches from the end of the tailpipe, the other right behind the muffler.The tail gate is grounded to bed, the cab is grounded to frame one on each side, the doors are grounded to the cab,the hood is grounded to the cab on the firewall , the engine is grounded to frame and battery.I have a strap on the radio chassis to the firewall,all connection's mentioned are using braided straps length range from around 3 inches to 11 inches. Now as I mentioned in an earlier post even with the electrical connection's removed from the alternator, and truck running I still get the whine up an down as the engine revs an slows.But if I hold the antenna at the top while the truck is running the noise goes away, and there is no noise when the truck is not running. OK with that being said here is a run down on how my setup is. Antenna is mounted behind cab at the first stake pocket on bed with a mirror mount bolted to bed, my antenna is a Wilson 4 FGT, the coax run's down threw the drain hole in the bed, and come's into the cab threw a hole right behind the little bench seat, of cab it's a EXT cab truck. down the left side by the seat belt under drivers door sill up to the opening at the kick panel right at the emergency brake pedal,under carpet to radio, radio is mounted under dash under the cassette player. The coax from the antenna is a RG8 mini. Now the power wires running from the radio are running by heater on the passengers side connected to a Bandit filter, threw the firewall where the Am/FM antenna comes in,down the right side fender to battery. I was thinking of maybe trying some ferrite beads as killapits had suggested, or trying to borrow from someone if they have one a Paradynamics Noise Chopper Filter to see if that will help, i don't want to spend the money for one if it's not going to help.

Well I messed with radio little more today, And I as long as I keep the RF gain in the middle my engine noise is very small I can handle it, but if I turn the RF gain to max boy the noise is really bad. So I guess it will stay in the middle.

I assume you have your DC cord from the radio running directly to the battery ? This is a priority directly to teh battery positive and negative leads from the radios power cord.
Do you have a ground strap from the alternator to the frame of the car ?
If you are running your dc cord negative side to say a seat bolt etc you could be getting a ground loop which will make lots of noise when the engine is running.
Its not a real radio unless it has tubes and USB/LSB on the front panel ....

KEEP your ground wire from your radio short as possible and ground it at the seat belt bolt...
